A Systematic Statistical Analysis of Ion Trap Tandem Mass Spectra in View of Peptide Scoringracteristics and show that the corresponding score function achieves very low false positive rates while being very sensitive, thereby enabling highly automated peptide identification in large proteomics projects. We compare our results to widely used protein identification systems and show a significant reduction in false positives.

Vector Seeds: An Extension to Spaced Seeds Allows Substantial Improvements in Sensitivity and Specifo have multiple hits before it is detected. Our extensions fit well with existing approaches to sequence alignment, while still offering substantial improvement in runtime and sensitivity, particularly for the important problem of identifying matches between homologous coding DNA sequences.

A Method to Detect Gene Structure and Alternative Splice Sites by Agreeing ESTs to a Genomic Sequencs. Our method has been implemented and experimental results show that it predicts alternative splicings with high accuracy and in a small amount of time. More precisely, compared to published splicing data, the method confirms validated data while in many cases it provides novel splicing forms supported by several ESTs alignments.
